From the spoilers I read, Swan and Lily are not biologically related... There's just a little bit of magic involved as to why Swan looked like the Duchess. But no, Sean and Lily are not sisters or even cousins.
Who's the real daughter? Is it really swan or lily?

Lily is the real daughter. The necklace is the reason why Swan looked like the Duke.
Swan was supposed to have died as an infant.And since the Duchess' necklace had her remaining (Idk, if it's divine power or somth) powers, the necklace who sensed Swan's weakness and gave it the remaining powers as vitality with a side effect of changing her image into that of the duchess/duke.
Swan died cause the powers run out and stopped sustaining her.
Then why does lily look like neither of them?
I'm not quite sure as no one in the spoiler thread put Lily's appearance in question. And I am still unable to get my hand on the novel raws to read it myself.
But genetics from either the duke or duchess' family from a couple generations actually had brown hair, probably?(Not sarcastic btw. I really have no idea)
But I am pretty sure that it was the pendant that gave Swan an appearance that resembled the duchess.

Yeah genetics can be weird, but since she’s their biological child you’d think she’d resemble some distant relative at least?
It’s weird how everyone from the servants to branch family members, the nobility, and even commoners all think there’s no way she could be related?

Are you fucking with me. Who raises a daughter just to let her go back alone to the orphanage cause she threw cold tea on someone and throws a tantrum? If she was really considered a lady, he would lock her in her room or at least send guards and maids to the orphanage to follow her. She is surrounded by guards while living in the mansion but if she stays in the orphanage then she needs no more protection? What type of overprotective father has such a broken logic? Now see?
