Lol I was confused as well but I think since he’s married to her that would make him the father. and the fml his wife but his son calls him uncle because the mom told him not to call him dad because of some fairytale story. (atm he's the Stepfather but really he’s not he's the actual blood-related father) but his eyes were messed up the night he and the fml fucked. (did the do) and he doesn’t remember if it was her or not. he looked for her everyone but her dad was abusing them and keeping her and the baby in the basement so he never found her. (plus his eyes were messed up she mentions it when they first meet.) Basically, she knows it’s him but he’s unsure if it’s her. He sees the similarities but is unsure, which is why he keeps asking and trying to figure it out by piecing stuff together. The fml doesn’t want him to know though. she told her son that the ml is his father but he just can’t tell him until he’s older and “defeats the monster” from the fairytale story she told him. But the ml wants to be called father. like any other dad in a happy family, not uncle. It's weird to him to be called uncle and mom like how things are.

I think he knows, but doesn't know. like he sees the similarities, but isn't sure, other people see them as well. The mom is denying it though not bcus she's a bitxh. but because of the trauma, the father gave her (mentally and physically). so she still doesn't trust him fully she's unsure of what he’ll do if he knows. It'd be better if things were better clarified in the story to make more sense. but this story is honestly really good.
