It's a drawing thing ig since he does have two wings.
You could see it pretty clearly when they changed back into their old forms the first time.

Why does suzaku sometimes look like he has one wing? I'd guess it's because of the whole "fallen angel" thing, but then he saved hotei from the other guy by flying to him on two wings...
