Hmm, Gakuen Alice comes to mind, however, it does contain some questionable stuff. Over all, I believe is kind of a masterpiece. It has a lot of comedy at the beginning, but the plot gets darker.

Looking for any manga with a younger protagonist that isn't isekai or blatant oneeshota bait.
