My theory is that they want the guide (mc) dead instead so that they can replace him with another guide who is more loyal to the agency and doesn’t talk back or have issues. The esper (ml) has been on solo missions before and that would have been a good time for the agency to kill him since his guide wouldn’t be there to heal him, but they waited for a mission when the guide would be there as well. If the guide is in the field, it’s a lot easier to kill him and make it look like an unfortunate incident. Also if they actually wanted the esper dead, they would have tried to kill him within the time the mc was dead
