I know it sounds crazy, but listen. By reading the main plot, we're told that the last step the facility has been researching for is how to make animal-human hybrids reproduce!!
Uncle Mr. A has already been shown to have started his transformation into a sheep-human hybrid, but with the addition of his relationship with Fluffy at late nights could be essential plot point information!
With his development of female genitalia due to becoming a sheep hybrid, I bet Uncle Mr. A successfully got pregnant and is now freaking out and running away before the facility finds out!!
He's not coming back until those pups are safely born, or maybe he'll never return as he doesn't want them to be experimented on by the facility?
