From what I noticed he does. Even how he is drawn you can see that one eye is a lighter shade then the other one.
For example here ( http://www.mangago.zone/read-manga/leopard_hakusho/mf/v01/c001/11/) in the coloured pages you can see that one of his eyes seems blue while the other one seems brown.

I know that this is a stupid question but does aya have two colored eyes. I have read this manga over and over but I haven't heard anything about it.
