The second denouncement was from their leading religion claiming Iris had desecrated a holy landmark (an old worn down church in their fief) by tearing it down even though she was in the process of rebuilding it just so the orphanage could continue living there.

it's been a bit since I read this part so I apologize but if you can recall, her ex-fiance's buddy group had the pope's son in there so more or less they have the backing of the Darryl Church which is their kingdom's major faith.
With her being denounced by the church, it's akin to being branded a criminal.
Because of this, her booming fiefdom suddenly saw a drop in trade because of her status and many of her employees that she had hoped would keep trade secrets easily left/were bought out by the ex-prince's faction to make crappy rip off competition with hers.
She pretty much works to salvage her fief from spiraling downwards and also collect evidence that she wasn't at fault and that the mistake of the church's land ownership was messed with by the pope and resulting in the leaders of the church being denounced 1 by 1 and weakening the power of the church over the people.
