Raeliana is staying in this world with Noah for good, but the narration was just of Noah's thoughts and he meant that even when they grow old and die and Realiana is reincarnated into her original world again, even if they're both different people and she doesn't know him, he will still find her.
So when he mentioned the Goddess coming to retrieve her soul he was talking about the day when she actually dies, probably from old age, that's why he said a long time from now.
