Yes, it's kinda weird for them to end up together especially when the witch is raising him and is low-key his mother figure but you gotta remember, the witch is immortal while Tita is human. No matter who her lover is, they'll always end up being hundred years younger than her. Her lover will die in old age while she'll still looks like in her early twenties.
And it's not like she thought of him as a love interest while he's still a child.
