I believe she died by sickness, since there's a scene with her in hospital and another with Yamato talking about her medicine. Maybe she and her mother had the same illiness.
About Haruki's statement, I think maybe is because he made Yuuya unable to be with her in her final moments. He already knew about her condition, even when she wasn't in the hospital.
Everytime Inori is mentioned I always tear up! My baby Yuuya and Inori is such a sweet girl awwwww my heart T^T
