I have the feeling they skipped a chapter. Because didn't (I am bad with remembering names) squinty-best-bf have a conversation with the princess in which she tells him, that she has no free will (or something like that) and he is all shocked. The chapters afterwards don't show any of that and I am also confused by the now soo good relationship between the prince and our spiky-haired-hero. There was this one really confusing chapter (with rather bad translation) and now they kinda lost me.

He's shocked because it's different from his culture. It's also the way she implies that she doesn't have this free will because she is a weapon of the Empire.
Well, the story does have the nasty habit of skipping ahead and not telling us how far ahead they are skipping. I don't think we missed a chapter but that the author skipped ahead.
Well, our hero respects the Prince. He has this strong aura of a warrior but they can tell he's not a fighter so it's fascinating to them. They have an understanding and respect each other. Which is why they have built this good relationship.
But I also think this is a victim of skipping ahead. So over time they have become friends and allies.
I'm mainly confused about where the story is going and the whole 'god' plot and what it all means.

That is indeed confusing. I am not sure myself, especially because now this subplot with the other kingdom (a coming battle/a batlle over the throne) has been added which makes it harder to predict the plot. At the beginning it was the journey of a warrior and his teacher on the quest of becoming more powerful. And now it's like the teacher is all over the place, fighting ghosts and stuff and the warrior is in another country getting involved in another battle while his homecountry is still in a bad situation. Like, whaaat?!
I am getting a bit confused..
