Remember? CCG destroy their cafe which they regards as their home. Yes. They hate Aogiri. But, it's hard to imagine that they come precisely just for helping CCG. Destroying Aogiri while CCG is cleaning them is easier than doing it by themselves. So, the main goal is to destroy the remaining Aogiri and do whatever the plan with that freaky ghoul doctor. CCG seems to forget that most of Aogiri is gone that day. That's why they can execute this operation successfully.
Personally, I think this whole CCG vs Aogiri operation in that island is just a distraction. The purpose is to divided CCG and the investigator power. The original plan is to breach Cochlea, release all the remaining captive ghouls, awaken the true one eyed king (Kaneki), kill Arima, & messed up the Washuu family. For the clowns, the purpose probably only one, to take over Washuu family. Eto along with the clowns probably already know about the secret that Washuu is actually a ghoul family. Ignorant can be a bliss. The investigators just don't know that their enemy is within themselves, their own leader.
Next, what will our One Eyed King Kaneki will do? Actually, I don't think that Kaneki ever claimed himself as One Eyed King, it is us, reader, Eto, and probably Arima. But, Matsuri said that Kaneki claimed himself as the One Eyed King? He purposely set up Kaneki as the bad guy and the ultimate enemy. Preventing him along with other true investigator who left to come back to CCG and proceed to kill all of them in the name of eliminating Ghoul. Ghoul supposed to be CCG enemy after all.
Really, Tokyo Ghoul isn't about human vs Ghoul anymore. We know that within human there are some bad crops. Ghouls have their own share of good crops too. It's about what human and Ghoul do or their action along with the consequences and the repercussion. Whether you're human or ghoul doesn't matter, what you do makes you who you are. Every character somehow becomes grey in Tokyo Ghoul somehow.
