I could be wrong but that sounds a lot like The 5th Wave. A novel trilogy that i read a years back.
Hmm is this similar to that anime where all the kids are trained to fight the 'enemies' however it turns out the chips on their necks disguises what they see so the 'enemies' are actually humans and the people around them (teachers) are the aliens
