I think he had a crush on him. He was one of Masato's first major crashes when they were in university, and most people always remember certain crushes.

I could be wrong but I think it's kind of hinted that his crush on Arimura happened before his relationship with Kazuomi. At the start of ch. 3 Masato says that he had fallen in love numerous times before so based on that statement, and the fact that Arimura was always seme material and Masato was a uke to begin with, I assume his crush on Arimura was before his relationship with Kazuomi.
It hurts so much.. to think that carefree Masato (remember his attitude in previous manga) could cry like that. He actually was a pure hearted boy who loved his partner. It's the best moment when I finally saw his true self.
