I mean, the first time it was kind of inevitable because of the heat, so I don't count it, but Dojin raped Hyesung TWICE. First, when he brought the other omega home and got turned on and used Hyesung while in his rut. Hyesung was conscious then ans said no. And the second time was when he knotted him, again when Hyesung clearly stated that he didn't want to.
The baby didn't come from either of those times (since probabilities of getting pregnant are higher while on heat). But he did rape him. No questioning it.
From all of this talk of Dojin "raping" Hyesung, I got the urge to explain my interpretation.
I don't think I would term what happened between the 2 as "rape", exactly. It was more of "non-consensual", without actually being rape? Dojin had non-consensual sex with Hye multiple times (though not all of them, imo). I say "non-consensual" because I feel like the term "rape" only half defines what happened. In the omegaverse setting, Alphas are described as almost completely physically unable to resist an omega's pheromones during their heat cycles. In a sense, Hye's heat wanted to have sex, but Hye himself did not. It still wasn't anywhere close to "okay", as the situation(s) could've been avoided altogether, but I just think that the actual omegaverse "laws" get overlooked sometimes.
