You are right that emotions don't follow logic. I agree with Ash Lynx that this relationship was shabby since the beginning, and they should have split up a long time ago, but such things happen in rl too. Both of them are attached to each other too much and they are both selfish enough that they don't want to let go. Especially sempai, he hates gays and everything that is connected to that, and he takes it out on morinaga, yet at the same time he has some feelings towards him, so senpai stays in this relationship.
Sure, morinaga fucked up big time with the rape, but before that, and especially after it, he has been abused by sempai constantly. This relationship isn't healthy for either of them, and morinaga should never have pushed it, since he always knew that sempai is homophobic. But yeah, emotions.
