Well she already fell for him though? Just his “alternative persona”. So I think the comment holds true a bit that she’s associating her last trauma to the prince, even though technically this is a whole new timeline now (yeah I’m a space/time jump nerd). So I think her fears are a little invalidated given she already has fallen for him and things are not the same as before. It’s not just about him being nice, it’s literally an entire new situation for her to have a second chance at love
I think it has a lot to do with the fact that she tried really hard in her past life to make him like her and nothing worked, so she’s dead set in the idea everything will remain the same as before unless she works to change it. Like her brother dying, even though many things have happened so the outcome of this war should be different as well, she’s still thinking that he WILL die if he goes

man i seriously have no idea what the MC is thinking (in terms of romance of course) like no duh hes gonna be acting nicer and different around you. You are nicer now so obviously you being nicer will make him like you!!! idk why she thinks he doesnt like her. because before when she had a nasty attitude he had a completely different mindset of her she wasnt even useful back then now that she has a brain and 180'd that bitch attitude everyone likes her better so no duh the prince is gonna to.
