I think he subjected to whatever the scientist wanted because he was in love with the scientist, but he was still an omega and then he just grew up after years of being together
That scene was 3 years later, so he did indeed grow up, but he was also an experiment by Hijime to be Yuuto's "soul bond" (which didn'twork because the genetic changed and adapted, since it was not real), so a lot of variables are in play. Still, the fact that he is an experiment remain, so he technically doesn't have a "secondary" sex, just whatever Hijime turns him to be.
