Give him some slack. I know the mystery is eating us and the main family is hella frustrating, seriously!
Their family functions as a cult. Jaheon was bred to serve the purpose of their cultist beliefs. He himself said, to cope with that stressful and depressing lifestyle, he had to kill himself figuratively. That's a common coping mechanism of children in abusive homes that only knew about hellish storms in their lives. This is like Full Volume again but with more complicated circumstances.
Much like Beom was groomed by a disgusting man, Jaheon was groomed by his family to think that his greatest purpose in life was to die for them, and if he declines, his immediate family members will take the fall for him.
Jaheon didn't want to die. He had great aspirations for himself. He was resolved that he'd die immediately the moment he came to Mugo's house at the very beginning. However, because of the unexpected circumstance, he found himself living quite freely than he used to. This contrast had an effect to his psyche. As he lived with Mugo, his true self that he forcibly locked inside him was subtly coming to surface. Mugo treated him more like a person compared to the main family that drilled the thought that he's only a tool in his head. That's why, when faced with cause of his distress again, being blackmailed about his family, Jaheon finally broke down when Mugo seemed he had no plans to give that relief.
In his distress, he ran away seeking safety. That's his last resort to probably save his sanity. He felt suffocated being the middle of the main family and Mugo. He wanted to be somewhere away from them where neither could find him. It's like panic attack plus flight-or-fight reaction to get away from danger.
He didn't want to die, his circumstances compelled him to desire it even if he didn't want to. What he wanted was to get out of that situation but the only way he thought was best was to die by Mugo so everyone could be happy. However, that option was less likely to happen and he thought even Mugo didn't give a damn about him, so he ran.

I tried my best to keep it simple, but his state of mind is complicated. It's like he had a Stockholm syndrome but it's with his family not with Mugo. ╥﹏╥
