They don't even know if that's the real doc's body. After all, they say smth like "how did he get that face and voice?" meaning he probably switched bodies or smth. And he's an esper. An SSS esper, if I remember correctly. If anything, there's no guarantee that the ML will win or kill him in one shot. Someone else mentioned that if the ML and Doc do engage in a fight, the doc can make the guides commit suicide during the fight. I'll admit that the agency does seem a bit stupid and unprepared, but the doc is showing that he's a capable and cunning guy with twisted morals. He isn't gonna let the agency or ML take him out so easily
