This is from the novel:
In chapter 3 he found out our mc is his Lady. With her story about reincarnating and her painful smile (it's the same smile as when she's in the prison), he could connect the dots.
He will keep quiet for a wile, but she will confront him about it (she noticed he knows). They have a proper farwell as lady and servant in front of the graves of her family, and will live life as Master and maid.
This is not the end, because trouble will arrive.
This is about half way the first volume, the second volume was recently picked up by a translator.
You should read the novel, it's really good.

And as an extra, he never stopped loving her. He still kept the gifts she gave him in a box in his save. (=・ω・=)

What's with the end?

It seems more like she's bored of just the two of them being the only ones on Earth, because having the same routine over and over again can get pretty boring. Like talking to the same person everyday, always only staying home, and etc.

Hmm...I think it's both. I think she's trying to convince herself that it's alright, having just the two of them for the rest of their lives, while possibly either putting the thought of one of them dying earlier in the back of her mind or being lonely/"bored" BECAUSE they only have each other and no one else in the world (because of the final panel showing the empty streets and a framed pictured of, possibly, her family).
Maybe even the fear of waking up alone OR waking up to find that the apocalypse WAS actually their new reality and not some twisted dream (based from her thoughts on the final panel).
Oh hell yeah
