Actually, there's a chapter where he kind of hints at her past life so I do think its possible he knows that she's older than she seems, and she's not just a child at this point, she's becoming old enough to run a country. I really have no idea what you're freaking out about.

For one, its entirely possible that obelia has a different marriageable age ie not 18
Two, once athy becomes an adult, she can choose to marry whomsoever she chooses
Third, yes lucas is old but he's been sleeping most of that time, so technically he might be much younger
Fourth, in a world where you can change your memories, live for centuries, change the age you look, age might have a different meaning than in our world
Fifth, it is mentioned that those with strong magic age much lower. If athy were to marry ezekiel, he would continue to age while she remains the same. Eventually she might end up married to a 90 year old grandpa. Wouldn't that be more pedo than being married to a eternal youth?
Sixth, There is a bit of confusion about athys age and circumstance. Eg is she reincarnated? How many lives has she lived. Technically speaking, she could be an old woman by age and it would actually be pedo for her to be with ezekiel who would be much younger than her.
Just some points that came to mind. Athy getting together with both ezekiel and lucas can be interpreted as pedo depending on how you look at it. Infact that would be the case no matter who she married because technically she is a young girl and old woman both.

People need to realize that you can't always shove your own views into everything, because that's just incredibly closed minded and not how the world works. 18 as an age of consent and the age of an adult is relatively new and also an American concept. In Mexico up until the last 20 years, it was normal practice to marry at 15 years old even if it was to someone well over 25 because 15 was the age of an adult. It wasn't viewed as pedophilia because there was a significant cultural difference. In the United States, the age of an adult was 21 years old before the 70's, and long before that, the legal age to marry in most places eas more like 14. We don't view this as okay because things have changed, but we can't always apply our own morals to everything else, especially not in fiction.

Now, imagine an ancient magical world where age can be manipulated and this girl has lived more than one life and has already been an adult before. We don't know this world's standards for adulthood, though she most likely passes that, and honestly, if this girl can rule a whole country, I don't see why she can't enter a romantic relationship. Just because Lucas, whose age is also all messed up, doesn't know exactly how old she is, that doesn't make this pedophilia.
