After the rebellion (which is still not introduced in the comic) was settled he was to be accused of treason and beheaded, but his parents and Anneta begged for mercy on his stead, so he was sealed with Anneta in a dungeon. Long story short, three years after Theon ascended to the throne Anneta died and he disappeard. Regina believed he took his own life to tryluly follow Anneta even if it meant descending to the pits of hell.
