Why is the priest spying Shuli from the past? What did she even do to warrant a unwanted attention from the church? My memory is not that much better than you, but I think these are the reasons.
1. She's a woman. They believe that women she be quite or just being a figure head until the man can take over seeing the reaction they gave her from after the time rewind.
2. She is the head of a powerful family and not on the church's side. Between the king's and the church's.
3. She looks exactly like the late-empress. Whatever problems they had had with late-empress, they applied them to her. In other word, her existence alone was against them. No need for her to do anything.
4. She had many bad rumors around her about black widow, already gotten a new lover right after her husband death etc. Remember how she was in a contact with a fake lover to stop her mom from remarried her off?
5. this is just my assumption, they won't want her to have influence on Jeremy/ support him etc.
