There are various reasons why he's still oblivious about the fact that Benjamin is his son and that Isaac was the omega. And the reasons are:
1. He thinks that Isaac is a beta, why? Because that's what's officially written on Isaac's official records. If I remember correctly from the novel, Isaac was born a beta but later manifested as an omega, but he didn't change his records because he was training to be a special force soldier.
2. The night where they made Benjamin, Felix was both ecstatic and hazy because of Isaac's pheromones as well as the darkness of the place and that Isaac's hair was shorter, he can't get the grasp to recognize Isaac.
