I believe the difference is the origin. Pregman was a man made mutation due to the lack of females (if I remember that correctly) And I believe Omegaverse was a “natural” mutation that ended up happening

There's no marking in this story, no fated pairs(I think) and no beta. And omegas are not emitting pheromones continuously, only when they're thinking about dirty stuff.

Female alfa can get omega male pregnant, in omegaverse female and male have mutated, in pregman only male.
Due to a virus that affect woman and birthrate, a genetic mutation was lab developed in order to able man to get pregnant, this is the premise in this "pregman" stuff. There's no 6 genders like in the omegaverse, and no fated pairs, marking and all this stuff.
