This is just my hunch but, I think what Eren mean is that leaving everything behind and letting Historia as the queen of Paradis Island face all of the current problems and situations. By the means of "breeding livestock", i think what it pertains is the cycle where the Fritz/Reiss family will continue to have the power of Founding Titan by eating the past holder of it. And the "mass genocide" thing, it is what is currently happening.
I think that situation where Mikasa and Eren are living together is the alternate story if Mikasa answered or confessed to Eren by the time they sneak into Marley.
